I have tried two nights running long PEC data runs
then loading the created curve into the CGE.
I then turn PEC on and run the test again.
The PEC is much worse after I load the curve
into the CGE. Any idea what I need to watch out
for if I do this again tonight?

The curve is probably just inverted. Try downloading the curve from the CGE into PEMPro, inverting it, then uploading it back to the mount. For a more detailed description see Step 6 of the help file for Celestron mounts (scroll down to near the bottom):
